Freeze-thaw cycles and peptide stocks
What each freeze-thaw cycle does to a peptide in solution, how many are tolerable, and the aliquot habit that makes the question go away.
Freezing a peptide solution is a good idea; freezing and thawing it repeatedly is not. The damage from each cycle is small, which is exactly why it is underestimated: nothing looks different after the third thaw, and by the tenth the stock has quietly lost a meaningful fraction of its activity. This note explains what a freeze-thaw cycle does to a peptide in solution, how many cycles are tolerable, and the aliquoting habit that makes the question go away. What happens during a cycle
- Freeze concentration. Pure water freezes first, so as ice grows the remaining liquid becomes progressively more concentrated in peptide, salts and preservative. Concentrated peptide aggregates; concentrated buffer salts can shift pH by more than a unit as they crystallise selectively.
- Interfaces. Ice crystals present a large surface at which peptides can partially unfold and stick to each other.
- Thawing. On thawing, the aggregates may or may not redissolve, and the peptide re-equilibrates with the tube wall, losing more to adsorption at each pass. See low-binding tubes and adsorption.
- Temperature excursion. A tube taken from -20 C, thawed on the bench, sampled and returned spends time at room temperature during which the ordinary solution-phase degradation runs.
None of these steps chemically alters most of the peptide. What they do is remove intact peptide from solution as aggregate or adsorbed material, so the nominal concentration drifts downward by an amount you cannot see.
How many cycles are acceptable
There is no universal number, because it depends on the peptide, the concentration and the buffer. As working guidance for the Alphex catalogue: short, robust peptides (BPC-157, TB-500, GHK-Cu, Ipamorelin) at 1 mg/mL or above tolerate two or three cycles without a change most assays would detect; dilute working solutions and lipidated peptides (GLP-3 (RT)) should be treated as single-thaw. The safer rule is simply: one thaw per aliquot, always.
The aliquot habit
- Reconstitute at a concentration high enough that adsorption is negligible.
- Dispense at once into single-session volumes in labelled low-binding tubes.
- Freeze at -20 C. Thaw one aliquot per session; discard the remainder rather than refreezing.
- If your session volumes vary, make two aliquot sizes rather than one large one.

Thawing well
Thaw at room temperature or in the hand; do not use a heat block or hot water, which creates a temperature gradient and warms the outer layer far above what the peptide needs. Once fully thawed, mix by gentle inversion (not vortexing) to undo the concentration gradient left by freezing, spin briefly to collect the volume, and use.
Frequently asked questions
Is snap-freezing in liquid nitrogen better?
Marginally, for very sensitive proteins; it produces smaller ice crystals and less freeze concentration. For short research peptides in small aliquots a -20 C freezer is fine.
Does bacteriostatic water change any of this?
The benzyl alcohol tolerates freezing and resumes preserving on thaw. It does not prevent aggregation or adsorption. See the bacteriostatic water guide.
How would I know a stock has been over-cycled?
Assay drift with no visible change. If in doubt, make fresh from a sealed vial and compare. See recognising peptide degradation.
